it shows in my collections that I haven’t gotten an amethyst when I clearly have 2 in my inventory and I’m year 3 so I know I had gotten more then that

I believe that something will only be added to the collections when you donate the item to the museum. Have you checked to see if you have done that?

How did you get the amethyst? I think it might not count when you get it from your mail.

That's not correct, it's added when you collect it through (usually) 'natural' means such as actually mining a gem node/killing a monster/etc. in this case

That was changed in 1.6.9.
From the 1.6.9 changelog:
"The collections tab now shows artifacts, gems, and minerals once they’re donated to the museum (not as soon as you find it)"

To be honest, It's a little confusing as the wiki directly contradicts itself
"The mineral does not need to be shipped or donated to the Museum to be registered.

Minerals and their descriptions will not appear on the collections tab until they are donated to the Museum."

The Collections tab acts like a record of which items have been discovered or shipped and in what quantities.

That does solve the issue then, because the picture with the amethyst in their inventory shows it was not donated yet.
