I absolutely colour code chests (and buildings to a certain extent), and I love themeatic decoration. I do like to balance pleasing visuals with convenient functionality though. My farm as a whole has a sort of loop setup for daily collection stuff; postbox, statues, fishponds, tapped trees etc and then ending up at the greenhouse. I do a quick run around first thing every day... well, after coffee and a kiss from my spouse. It keeps production ticking along and then I have the rest of the day for whatever.

I have a set of chests near the house for quickly dropping off items, then every so often I'll go through them and put stuff away properly.

I keep forgetting my color coding system, except that I remember not to make my fish chest blue purely to mess with people.

Gotta color code IMO.

Dark blue: fish
Light blue: crab pot fish/beach forage
Brown: basic materials
Black: ores and monster drops
Pink: Gems
Green: crops
Gray: decor and duplicate artifacts

I do it on ginger island for the Qi quest, and have set out my planting arrangment there for that purpose, but otherwise the colours are fairly arbitrary.
