I have had the issue of not being able to use controllers on and off for probably a year. I use Steam to play Stardew on my 2019 iMac (Ventura) and use a bluetooth Xbox One controller. I have messed with settings and spent hours trying to figure it out using "fixes" I have found through googling. I found a thread where Concerned Ape suggested to Enable Steam output for the controller and then hit Shift Tab to open the Steam overlay. However, hitting this does not open up an overlay for me. I double checked that the Steam overlay is checked as on and that the hotkey is indeed Shift Tab. Randomly, without knowing how or why, I have been able to get the controller to work. But I can go back later to my computer, and it's not working again. I tried a PS4 controller plugged in to my iMac and the joysticks worked to move the cursor, but nothing else would work. Out of frustration, I purchased a GOG version of the game. Again, my Xbox controller would not work, but this time I was able to get the PS4 controller to fully work. It looks like this issue is happening to other people on Reddit too.
