I completed this quest around three times, now. Every time, once the quest is completed, all qi fruit and beans are deleted from the world, as far as I could see (from chest, planted on soil, on your person). However, this last time, I happened to keep them on my Junimo Chest for easy transportation between the island and my farm. A couple days after completing the quest, I found out I still had those beans and fruit there. I'm not sure if this is intended, but maybe it is given the JChests are basically endgame?
