Worst case scenario you could always just temporarily disable the auto-grabber and use your hand-grabbers instead.

I had eggs in a chest and they did not count in the gather. Even though I delivered 24 eggs to Gus' fridge, the special order was "incomplete" and all my eggs ended up in the Lost and Found.

That's intended, eggs must be collected from a coop or auto-grabber inside a coop to count towards the quest.

 

[Lady of the Shake]

There is a number of bugs in this quest. Not all eggs will count. Golden Eggs from Golden Chickens will not count at all despite being designated Animal Product. Dino eggs will count despite being designated Artifact. On one day egg from Brown Chicken picked from Autograbber counted. On the next it did not. This quest is screwed and needs some work :)
