That's annoying. You can't really accidentally lose a watering can or any tool, really. There are failsafes in the game for the starter tools that can't be bought.
The only thing you can do with a basic tool, as far as I know, is put it in chests (and the fridge).
Do you remember what you did with it last? Did you take it anywhere off the farm?
If you think it got lost in the mines because through some glitch it was taken by a monster in the mines, the crow in the secret woods may have it for you.
Are you playing multi-player? I've hard that in co-op games it could get stuck in other players' inventories, and I read somewhere that Pierre has a "lost tool box" in his shop for multiplayer. (Just going off what I read here, I never played multiplayer...)
Silly question, but did you maybe give it to Clint to upgrade? I know it sounds dumb, but I had this happen once. Spent the whole day hunting for my axe until I remembered it was still at Clint's.
The only other thing I can tell you is to double/triple/quadruple check all your chests and fridges. Including the mini-fridge, any chest you may have in other spots around town, etc. I generally have at least one in the mines, one in the skull cavern and sometimes I have one near a fishing spot, too.
If you look at your chests and in your inventory, the "sort" button will bring all your tools to the first slots. Sometimes that helps me when I've misplaced a tool.
