If a given floor in Skull Cavern rolls as a treasure room and you loot the chest, then a flag is applied to your player that says you've looted the chest on that floor already and therefore can't loot a chest on that floor again that day. I'm sure this is the same as the chests in the Mines except that that flag stays on each player permanently. I believe the reason for this flag in SC is to make sure people can't try and get clever in multiplayer. However, if you have a good reason to reset SC, even on single player, it can result in you finding fewer chests. On my first run I had floor 43 randomly roll as a treasure room with a chest. On my second run in the same day floor 43 also happened to randomly roll as a treasure room - but this time it was empty. Most of the treasure rooms I found in my second run had chests because they were regular floors in the first run, but a small portion of them were repeats and therefore I missed out on quite a few chests.
But that's where the custom behavior on floors 100, 200, and 300 get tricky. Floor 100, predictably, was empty on my second same-day run. Floor 200, however, wasn't totally empty. While the chest that typically sits offset to the right was missing, the chest on the left wasn't missing and was lootable. I had definitely looted both chests on my first run. As for floor 300, it typically has three chests on the left, right, and middle. Despite having looted all three chests in my first run, the second run was only missing the middle chest while those that were in their normal left and right positions were visible and lootable.
If I'm right about the reason 200 and 300 are weird and if 1.7 adds something in co-op that allows you to teleport to another farmer then I can see a potential exploit you could do if this isn't fixed. Either way, I was very confused on my run.
