There seem to be a few things going on, but one is that you have multiple copies of some mods at different levels in your Mods directory. For example, there is a [JA] More Recipes (Fruits and Veggies) directly under Mods, but a second one under Mods\[PPJA] More Recipes. Similarly, there is a [MFM] More Recipes in Mods, but also one in Mods\[PPJA] More Recipes. Eliminating the duplicates should at least get you closer to something that can work.

There also appear to be a number of "loose files" directly in Mods that should have been in a specific mod folder: pdbs, jsons, dlls etc. SMAPI doesn't know what to do with these because it doesn't know which manifest governs them. There's also an entire assets folder directly in Mods that doesn't have the corresponding manifest.

In addition, some mods couldn't be loaded because their prerequisite mods weren't loaded, such as the Custom Music Template, which can't work without Platonymous' Custom Music mod.

I really only care about the PPJA mods atm and you were right it did clear up a few things up but also now it says I don't have a mod installed which are the mods that caused the problem
