I'm on year three, and at this point my greenhouse is full of ancient fruit plants, so I've definitely found them, but when I open my collection page, it still shows up as ??? i use mods so im assuming that must be the issue

This might be a non-mod issue actually. Do you remember where you got it?
Sometimes the artifacts you find in fishing treasure chests don't register correctly. The only fix is to find another one, but it doesn't affect the game play at all (for perfection you just need to complete the museum, not the page of collections).
