Well there is Generic mod config, but that just allows you to change the changeable bits of mods.

Not specifically. Most mods have a config option called Enabled that can be toggled on an off. As DragonGwen said - there's Generic Mod Config Menu (GMCM) that gives you an in-game mod settings menu where you can see settings for various mods without having to look for the config.js files.

Outside of game, you'd want a mod manager (like Stardrop) if you didn't want to do manually.

It's important to note that not every mod gives a way to enable/disable it. Sometimes to disable it, you have to remove the folder(s) or just "disable" the mod with a period ( . ) in front of the folder name.
