Question: Is there a way to exclude certain items from [AT] and [CP] packs?

How would one go about removing a particular from these packs?

My specific example is I want to use the Colored Crystarium mod which is not compatible with Alternative Textures. Can I just delete the Crystarium assets from my AT packs? Or do I need to edit content jsons?
