I have another headcannon. The farmer's children were always birds but the couple is under a spell to hatch them and see them as children. The shrine doesn't turn them into birds it just breaks the spell. The phone call is just the Witch and the Henchman making a prank call on you.

So we can also blame them not growing up on magic. Also is everyone else in town under that spell too? I don't remember if NPC's make comments on them or not.
The question is why can't the farmer have normal kids. Also where do the dolls in the hut come from, though those are probably sumoned by the witch.
